The model in one picture

Concept diagram of map, order, and hypothesis Three linked boxes labelled map, order and timing, and hypothesis. map order timing hypothesis
A concept sketch only. No compounds, amounts, or schedules appear here.

02

What we model

Three modelling moves. Each is a picture of what the computer explores.

  1. Map the street

The model maps a neighbourhood of cells as houses on a street, so differences show up as patterns instead of a blur.

  2. Model order and timing

It explores how the order and timing of known, widely available compounds might change the map, as a research hypothesis only.

  3. Hand a hypothesis

Outputs stay labelled as model hypotheses for researchers to test.

03

What the model takes in

At a high level the model reads public, category-level information about biological systems and about widely available compounds. Personal health data stays off this page.

System patterns

How sites on a street might differ in the picture, at the level of patterns rather than named tissues.

Compound classes

Known, widely available compound classes taken as variables in a map. Names, roles, and recipes stay off the public site.

04

Order and timing as variables

The interesting question is whether changing order and timing on the map changes the picture. That question stays abstract here, and it is the heart of the story.

  1. Hold the map fixed

Start from a street picture so comparisons stay comparable.

  2. Vary order

Ask what happens in the model when the order of inputs changes.

  3. Vary timing

Ask the same for timing windows, still as variables on the map.

  4. Compare pictures

Keep differences labelled as model contrasts.

05

What the model outputs

Outputs are hypotheses for researchers to test: ranked questions, mapped contrasts, and notes on what the model cannot see.

06

Status

The map exists as a computational hypothesis. We model the order-and-timing question; others mostly screen compounds.

Modelling known basics this way aims at shorter research-path hypotheses than starting from a new molecule.
